I completely forgot about how the beginning of the movie started! (Shame on me!) So this is the train of thought your first point took (this was my way of trying to understand the movie... well I tried):
So how I figure it is the Triumvirate went after the scrolls (sneaked in to steal it more like) and found them missing. Mr Parker would have been questioned as you mentioned and if he could not withstand the pressure or had no vaild excuse that would please them he would have to admit that he did not have the scrolls and in fact *never* had them. Therefore the whole powerbase of the Centre would have been lost, as would the reason they were able to hold off the Triumvirate for overly interfering in their business all these years. So the Centre needed the scrolls, rather desparately, enough to chance putting Jarod and MP together. So they (Raines etc) set up Jarod and MP by sending them the pic, the picture of their mothers getting their interest and the symbol pointinng them in the right direction. Once MP and Jarod had discovered the scrolls they were taken from them.
All of a sudden for some reason the Triumvirate wanted the scrolls, though you would think they would have insisted they have them earlier since they hold so much power (knowledge). Why all of a sudden did the Triumvirate want the scrolls and sneak into the Centre to do it?
Anyway back to the story (lol) I guess the Triumvirate very nicely asked the Centre for the scrolls and they pretended to take them there. Except they actually planned to double cross them and take the scrolls back to the Centre to achieve the status quo they had all been living under for years. But of course Mr Parker wrecked all that, he either read something in the scrolls or had a sudden attack of consciene (unlikely :, that made him jump from the plane. Ruining the other parachutes so that no one could follow him, though he knew they would survive because it was written in the scrolls. Question: if he really intended to destroy the scrolls, doesn't a lighter work much better? As we see the scrolls washed up on shore we see that the power of the scrolls is very much alive, though if Mr Parker is in that same state is questionable (though I personally think he's still alive).
The story Raines and Lyle fed the Triumvirate means that though they *know* the Centre doesn't have the scrolls the Centre still has power because they are the only ones who can catch Jarod. ok that's a slight stretch but it is true that Jarod's only connection is to Sydney and Miss Parker and I don't think the Triumvirate would want to risk cutting that connection and the ties that bind Jarod to the organisation and risk him leaving all together. But now of course the stakes have been raised, the Centre need Jarod back more than ever, maybe he can lead them to the scrolls again and from the Triumvirate's point of view he is the one with the scrolls so the Centre must be receiveing incredible pressure from that quarter.
How's that for thinking? Any big things I've missed again?
As for your second point, was it ever stated if Br Arnaldus was working for Mr Parker (in trying to kill Margaret I mean). Did he know Jarod and MP would find the scrolls and therefore they didn't need Margaret there and all she would do was distract them so she was driven off the island (or that was a failed attempt at killing her). The Centre always wanted the scrolls but could never find them, finally Jarod and MP working together could do something the Centre never could.
How could the Triumvirate not know the Centre didn't have the scrolls? I mean with all the power they are suppose to hold... the Centre hasn't exactly been omiscent, though how they knew to pick up a boy called Jarod without knowing what was written in the scrolls...
Too many questions... too many questions... there's just, just... too many questions... you come up with some thoughts on possible answers and all you do is end up with more questions than you started with...
